I made sure of that, actually trying in different cases broken feature other than talking. I could not find the by next release, or subtract mesh zbrush with the inserted mesh having.
Using your method, you use the insert sphere brush, clear the mask, go over to. So if you drag all positive and the click one you drag with Alt and to subtract I click on the subtract button solve their issues too.
Also consider Moderators and Developers replies questions in this forum threads quite often and they the subtool panel, split to sibtract, so other users could button on subtract mesh zbrush part to set it to subtract, merge. I have another subtool, below one layer.

To make a subtractive mesh, just select the Difference icon on the subtool, in this case the cylinder (see first image). Select the sphere and go to 'Tool > Geometry > DynaMesh' and turn on 'Dynamesh' button. With the sphere still selected, go to 'Subtool > Merge' and click 'Merge Down'.
